This is what Tucson Coin and Autograph sent to JSA for me. But they only scanned the signature and enlarged it. Could this account for JSA saying that the size was exaggerated?

no

they mean the actual signature letters are not proportionate to authentic examples they have, amongst the other notations they speak of including "spurious". They are calling it an outright Fake

Should Tucson Coin and Autograph have sent a scan of the entire letter rather than an enlarged signature only scan?

IMO, the signature shown in the above COA does not appear consistent with known authentic examples. I believe their opinion is correct.

that is not an authentic JFK signature.  Its not even one of the better secretarials.

The two letters that I have were sent from Sen. J.F. Kennedy's Washington office so someone at his office signed them in black fountain pen ink. The fact that they look exactly like known JFK signatures from samples given by JFK in 1948 is very interesting. Often referred to as Hamilton IV but also said to be unpublished. I am just trying to find out either who signed them (which secretary) or if JFK did it by chance.
